I would name my largest ships after my ancestors, and the smaller trading vessals or merchant sloops after various territories.

I would name them after things that were relevant to that particular campaign.
For example I could see many ships being named after my better generals and also perhaps after major battle.
But they all depend on who I play as and how the game spans out.

All these ships come from the Aubrey-Maturin Series, also known as the master and commander books but these are my favorite ships from them!

HMS Indefatigable! I loved the Hornblower series, apparently Ioan Gruffud is trying to convince them to make more but there is absolutely no intention by the networks or the film industry... to expensive to produce.
Also: HMS Suprise and HMS Britannia are good names too!

I like names from Greek mythology myself - the British did in fact actually use a lot of these.
HMS - Achilles, Ajax, Hector, Heracles, Poseidon, Hermes, Pegasus, etc. etc.

Being a Welshman my flagship is always named "Royal Fortune" in honor of Bartholomew Roberts the Welsh pirate, also known as Black Bart (Welsh: Barti Ddu).
"He was the most successful pirate of the Golden Age of Piracy, capturing far more ships than some of the best-known pirates of this era such as Blackbeard or Captain Kidd. He is estimated to have captured over 470 vessels."

I have several...
If I had a matching pair, I would name them HMS Logic and HMS Reason.
And my personal ship would be HMSSceadugengan, which you can look up yourself :P
If I could do it, I would have Dial 911 written upside down.
